Thank you for the report! Could you please provide more detailed step by step instructions, perhaps with a screenshot of how it's configured for you? 

I can reproduce that Text Replacements that are configured in System Settings are indeed not working in Gmail, but I'm not sure if this is exactly the same as "custom phrase of Input method".
