OK, I managed to reproduce this today! I don't have any bright ideas about this one. It looks more like a graphics issue rather than a gst one, but I could well be wrong. I will add that when the video starts flickering or you see the coloured oval on a white background, fullscreening the video returns the frames back to normal.
