Sorry, I misread the original test case. This is working as expected.
In that test case, the scrolling layer isn't composited, just the container of that layer. So, of course its entire contents get invalidated. If instead the 1000px tall layer gets its own layer, it doesn't get full-layer invalidations.
Closing as invalid.
