To elaborate a bit:

I just tried Vimeo; same behaviour. The Dock remains hidden after fullscreen is quit. If WebKit is send to the background, the Dock reappears. WebKit back to front – Dock hides again. Forcing the Dock out by pressing ⌘-alt-D doesn't work if it was hidden by WebKit.

This behaviour is not observable in the latest Safari release (Version 5.0.2 (6533.18.5)).
