I expect this is an artifact of <isindex> being auto-replaced by a <form><input> DOM now:
http://www.whatwg.org/specs/web-apps/current-work/multipage/tokenization.html#parsing-main-inbody

Maybe <form> has some implicit padding after it which <isindex> did not before?
