I think that such a change would increase confusion. The application is still exactly the same - nightlies use the same Safari that's installed on your machine, they only make it use a newer version of WebKit. We 
don't want people to think that WebKit nightlies include a different Web browser.

Some kind of indication in menu bar or browser window (gold color?) might be helpful indeed, but I'm not sure if that can be implemented without changes to Safari itself.
