It's been a while since I rebuilt a WebKit, so I 

   svn -r43758 update

(the same version as the nightly I'm using), then

    WebKitTools/Scripts/build-webkit 

then

   WebKitTools/Scripts/run-safari

JS debugging window comes up fine in this case.
