Every time I click an external link such as a webloc file or a link from within
another program, a whole new instance of webkit starts up.

I'm expecting a new tab or maybe a new window but instead another webkit icon
appears in the doc.  Click another link and it just happens again.

When I right-click and "Show in Finder" they all point to the same (and ONLY)
webkit application I have installed.

There seems to be no limit to the number of webkits/Safari's you can run
simultaneously.

Safari is up to date at 4.0 and webkit is up to date with the latest build
