Steps to reproduce:
(1) In Terminal.app, run the script "WebKitTools/Scripts/run-safari".
(2) Make Safari active (by clicking on the Safari window or by command-tab).
(3) Command-w to close the window.

Note that my preference is set to open new windows with an empty page.
