WebKitPreferences.plist is now the proper place to enable the Web Inspector. 
I'm guessing you still have the WebKitDeveloperExtras key specified in
Preferences.plist.  Try adding it to the new plist  (in C:\Documents and
Settings\you\Application Data\Apple Computer\Safari\) - that should fix your
issue.
