No matter where I move Safari.app to on my system I am still able to run the
nightlies successfully.  Removing Safari.app completely results in the expected
dialog about being unable to find Safari.  The only thing that I can think of
that would result in the behaviour you describe would be running WebKit while
Safari.app is in the process of being moved or copied.  LaunchServices may pick
up the half-complete Safari.app which could lead to Safari.app being unable to
find its as-of-yet-non-existant resources.
