This is very similar to bug 4711.

"Browse to a page with a flash plugin and you will notice it paints just
slightly below where it is supposed 
to.  Then when you try to interact with it the mouse clicks don't fire on the
flash objects you have to target 
where it should have painted to make it work."

I am using the latest release of flash and java 1.4.2.  I can not duplicate this
behavior in a cocoa based application, but it consistently happens when hosted
in a CocoaComponent used in a java application.
