IIRC there used to be some option to disable NPAPI but it does not
seem to around anymore. Tools/Scripts/build-webkit has such an option
but I am not sure it would work looking at what you say.

WebCore.pro is used for the Qt port. You are trying to build Gtk here
so the relevant file is Sources/WebCore/GNUMakefile.list.am. Following
what Qt is doing is a good way to get Gtk to build.
