You should be good just using the configure script. The autogen.sh
script is only used to recreate that file, and the Makefile.in files
when you change the Makefile.am, and configure.ac files.

That looks more like you have a broken build system. I believe I have
built WebKitGTK+ using 1.5.26, but I am currently using 2.2.6.
